I am trying to avoid overtraining, and want to know how much muscle soreness is good.

My own thoughts are that if the muscle recovers almost completely with 48hours rest (that is one day off between rides) then that is a goodly amount.

At the moment I am also experience a little knee joint pain. Is a little OK?

How much pain do you endure?

Part of my problem is that I am still building my base fitness.

Your sore knee may or may not be caused by over training. If you are getting 1 full day of rest between efforts... I wouldn't think so. Try pushing lower gears at a faster rate, constantly pushing high gears can lead to knee joint pain. If you are clipped in you might simply need to adjust them.

I use my resting hear rate to determine if I have been hitting it too hard. If it is over 60 at rest... that is too much. I like to be below 50 or in the low 50s.

A bad bike setup can cause pain in the front or rear of the knees.

My knees have been sore all week but that's mostly because I got dehydrated this past weekend. It can take a whole week to recover from a bad ride like that.
