Depends on the type of bike. For a DH bike, standing, in riding position, head over the bars, elbows up. That's almost universal, although amatuer riders tend to ride a little more on the back of the bike.
For most XC bikes and riders, the riding position is seated, but if you are they type who stands and mashes, then it wouldn't make a lot of sense to measure sag while seated..
