Ok, this may seem silly, but here it goes.

Brand new bike. After changing a rear wheel flat and placing the wheel back in the dropouts, it seems that it is a bit off. I can't really tell if its all the way in. It is a cyclocross bike with canti brakes, and now one sides pad is WAY closer to the rim than before. I fiddled with it for a while and it just does not seem right.

Any good tricks to verify that it is all the way in on both sides of the QR?

you could buy a dishing guage, which is pretty cheap. Or just have a bike shop use theirs.

Alternatively, put it into another bike and see if the alignment issue is the same. If not, then your frame is either out of alignment or you just didn't get the wheel all the way into the dropouts.
