First of all, I dont want any comments like:

I love wrenching and I have a special project.

Id like to put the internals of a 2003 Super T into a 2005 Jr T. What details should I pay special attention to?

Why do this then? Well I just love the way the super T works. The HSCV without air preload might be one of the best systems out there.

Sorry dude, but don't waste your $ trying to modify your current fork unless you like throwing money away. Yes you are better off buy a 888.

just kidding, it actually sounds like a good idea if you already have both forks. I know that swapping super-t cartridges into a same-year jr-t is as simple as bolting and unbolting the cartridges, and I don't think that marzocchi has changed the jr-t in the last 2 years (except for internal adjustibility, but that's of no concern) so it SHOULD work in theory. You would have one mean-looking super-t!

Putting 03 Super internals into the 04 Jr.T will give him these advantages:

1. 2.7 Tire Clearance (03s had 2.5)
2. 2 HSCV carts compared to 1 HSCV/1SSV in the 04 super (definitely a performance upgrade
3. adjustable lower crown

I say go for it.

Do the '05 lowers also get the real thru axle instead of the hokey qr20+ system? That'd be a big advantage in my book.
