Using 9.24x3.0 shock on an M9

Looking for adverse effects (suspension-wise) of using a 9.25x3.0 shock on an M9 vs the stock size of 9.5x3.0.

Same stroke, just overall 0.25" shorter. I'd also be leaving it in the middle or linear front hole and in the 8.5" or 9" rear hole.

Not sure how this would affect the VPP system, if at all.

Well, it'll make it a lot lower and a bit slacker. Close to .5"'on the BB and a bit over a degree on the head angle. You'll also probably need to run it on the shorter travel side of things. Since the shock will be 1/4" shorter when bottomed out, you'll need to make sure there's clearance for the tire on the seat tube, and that the linkage doesn't have any interference anywhere. Should be fine on shorter travel settings, maybe not on longer ones.

It's an Intense, you've got a 50% chance that the odd sized shock will actually correct the bike to have production geometry.
