How do I pedal and how high should my seat be/low should my bars be?

I picked up a GF cobia about a month ago and have about 70 miles on it. With anything longer than 10-15 miles my left knee starts killing me. I know I have bad knees but I want to make sure it isn't because of "my posture or setup."

What is the correct procedure for pedaling (sounds dumb but really..), and what is the best height for my seat and then I am thinking of removing the spacers under my stem and getting a longer stem. Anyway, where is the dummy guide for making a bike fit..

when they did that they just asked what felt best but what do I know??

I guess that is why I want to play with the adjustments now. Now that I am used to the clipless pedals and got some seat time I guess maybe I should go back there and get some suggestions.

ADVICE: make one change only, ride, see how that feels, then make another change. Rinse and repeat. If you make multiple changes, it's hard to know what change worked and what didnt'.
